As to the opening: May I make a few minor suggestions? I sort of like the premise you made, up to a certain point. I think that giving the godmodder 5 of the 6 artifacts is a bit early, I'd recommend just have him be at 3. Perhaps he was off learning how to use his new power, as well as learning the location of the disc of mojang.
So, instead of mind-controlling everyone onto the pad (which is sort of power inconsistency, because the mind artifact can't be that powerful, as we'd never be able to beat psi-godmodder with that amount of power) he simply decides that he really doesn't feel like letting us run rampant and finding a way to break something important while he's gone (or just flat out tries to do this to try and circumvent it being a trial) and launches everybody (entities included so that talist can have some fun with it) into Limbo. No death, just mass teleportation. And then we get the cutscene with the elders.
The godmodder goes to confront Scratch, Scratch smacks him upside the head, the godmodder is not amused, and when Scratch tries to jack the other 3 psi-godmodder artifacts, the Godmodder beats the stuffing out of him and takes the disc of mojang.
That way it doesn't interfere with everything else, prevents the godmodder from losing his credibility, AND lets us go through with that Limbo side-quest. Because to be honest, I actually REALLY want to see where that goes, the whole 'trip through Limbo' looks really awesome.

Anyway, that's just the idea I cooked up, don't have to use it if you don't want.
And I am horrible at timing, aren't I? But I'm gonna leave that up because I can't think of anything better to say other than, thanks for continuing work on this.

Everyone, I'm new- is this large post being made and then left blank for a while normal? I'm assuming Twin's going to edit everything in later, but I still can't stand the suspense!

I honestly think the surprise of it being someone else has the value of keeping Psi-Scratch in play. There are other values in this that Twin stated, but I don't think you want to hear them (and it's not for spoiler reasons) That, and you are kind of suggesting a whole year of planning for one event goes down the toilet. I think this would have gone over a lot better if we were just teleported away to safety by the Council and THEN chewed out (and have that constitute defeat) ather than just flat-out dying to him, but otherwise, for all the bad it may have been, it was played to the best of it's ability was a sudden Wham Episode. Also, it brings to mind an idea: If Doc Scratch is the Psi, but the Godmodder is basically designated to become the unquestioned and final big bad with more power than anything by the county mile...One must wonder, possibly in horror, what exactly his powerup will be, or what we'll have to call him.

Also, for sake of sanity: It was the FEZ that killed us all, Twin confirmed it. If we neutralize that via the Owl Pendant, then it becomes possible to beat him-also confirmed by Twin. As for the Ancestral Artifacts and their use...Piono, I know exactly the reasoning Twin gave, but it's probably best you don't know. If you press, I will tell you, but I don't get it either even after hearing it. It's not senseless, but...Yeah, you don't want to hear it, and it's not a massive spoiler. Just, trust me on this.

Also, yes, the post being blank initially is a thing. Twin puts in all the responses later.

Or, rather, the Doc was always within the aforementioned abode, and has now chosen to emerge from whatever gold-plated closet he was hiding within in a decadent fashion. However, this is not to say that the Doc burst through the wall in a highly immaculate manner. Nay, this is to say he hid in the walls, living with the rats and within the insulation, plotting. Waiting.
